You'll need to take a cab to Rostock to catch the train to Berlin. I highly recommend it over the cattle-call shore excursions where you will sit with your nose pressed to the glass for about 7 hours after a 5-hour round trip train ride. Better still, you might consider waiting to see Berlin on another trip and just enjoy Rostock during your time in port. I think it's kind of crazy to try to see Berlin from that port because the city is so far from the sea, but it is very high profit trip (about $250-300 per passenger) for the cruise lines, so they're going to keep offering.
