To go on the Tracy Arm tour you need a full day in Juneau as these tours leave about 8:30 am and don't return until 6pm. I did this on one of my trips to Juneau via Auk Nu, an excellent company.I too highly recommend renting a car from Hertz Seward- Anchorage- I have done this every trip except took the train once. If staying a few days consider doing what I do to reduce your rental costs- rent your one way car for one day and turn it in for a cheap RT Anchorage rental- last year it was about $100 for the one way and $25/day for the RT Anchorage for an addition 4 days.
