Theresa.. think with whale watching excursions you've just got to be lucky, though the tour operators do know the areas they most often frequent.
We did the whale and wildlife tour out of Sitka once, saw a couple of whales and lots of sea otters.
On our last Alaska trip we got very lucky. Saw more whales from the ship, than many saw on any of their tours.

Theresa- I think you will be good with the whale watching time you have selected. As for the time for the train in Skagway - the morning runs sometimes are done in fog, so sometimes the views are not the greatest...but the higher you go, the better it should get - will have fingers and toes crossed for a nice clear day for you. BTW - the afternoon runs are sometimes more prone to rain, so I think it is 6 of one, half a dozen of the other.
