Holiday Inn Port of Miami is nice. Right across from the Bayfront Market Place. Views of the port. They did not have a shuttle when I stayed there but the taxi was only $7.00. We enjoyed strolling Bayfront. Nice restaurants there with outside seating.

Most do not have shuttles. It will be $20 plus to the pier. And then $5-$10 to the ship from Bayside area. Look at Priceline, some great deals.

I agree with Cruznut2. You will get cheapest guaranteed rate if you book on Holiday Inn's website. There is a Hyatt Bayside but it is more expensive and unless you really like to walk you will need a cab to go Bayfront for dinner. Holiday Inn is right across the street from Bayfront and has restaurants, entertainment & shopping. You can take a boat tour (as if you won't be on the water enough!) to see the sights. We live in Florida and stay at that Holiday Inn just for a weekend getaway to Miami.
