I just got off the 12-day eastern Med cruise (wonderful honeymoon!) so we only have Rome, Athens, Kusadasi, and Naples in common. The Pompeii (Naples) and Ephesus (Kusadasi) tours were worth it. We did Biblical Ephesus, which comes with a very nice lunch. Be careful at the Turkish carpet demonstration at the end, though — the salesmen are VERY high-pressure.
You could take an excursion in Athens, but we just took the train into town from Piraeus and went up to the Acropolis ourselves. Same deal in Rome. Basically, we took excursions in places where we thought a tour would be useful/instructive (Pompeii, Ephesus) or where we didn't want to try to arrange our own (Ephesus, Egypt).
Lucky you for going to Santorini. We went to Mykonos, Corfu, and Rhodes, but our itinerary didn't involve Santorini. I hear it's wonderful.
We provide private tours to Ephesus.
